Will using the pickit3 and MPLAB overwrite the bootloader?

MPLAB normally erases the chip first (from my experience), so you'd be wise to read and save the hex already on the chip.

yes, normally it will, but you can download the bootloader and reprogram it whenever you want to use the board again with mpide.
