programming with ubuntu 12.04 64 bit

I am trying to program a uC32 board through Linux with MPLAB. Every time I program it, it just gives a timeout error. Is this a known issue?

I have seen it sometimes where the serial port "forgets" to reset the board when you try and program. The only cure I have found is to reboot. Pressing the reset button on the board just as it's about to program (timing is critical) may make it program and confirm this is the problem.
